Downloaded something screwy and now my comp is funky?

If after I download something from the internet, I start getting a lot of little help pop-ups from the bottom-right corner of my desktop about the presence of spyware, should I be worried? Also, are these computer fixers reputable? They seem to be coming straight from the windows company.
